I've never set SSIS up in a clustered environment, but do know that SSIS is not cluster aware. I'm not sure if that might be part of the issue or not.
This link http://msdn.microsoft.com/en-us/library/ms345193.aspx states, that you need to install it seperately on each node of the cluster.
